You could either download Titanium Backup, which will allow you to backup your apps/app data or you could perform a backup from within clockworkmod.
If you have to go back to stock, your best bet would be to do a complete backup of your phone with CWM, as you can do that before you flash back to a stock ROM.
From memory, when in CWM, head to backup/restore and select. You should then get the option to perform a backup (you may be able to name the backup - depending on which version you have). Once you've backed up, you can flash your stock ROM then, when done with VM, you just go back in to the same menu, but select restore

On the MT, hoping you have CWR 5xxx, you could do the backup then flash the Stock ROM that's in my signature. That will keep your recovery. If you have CWR 6XXX there is more work and less stebility reported. Most people use a 5 series.
TiBUP will backup the apps, but can be buggy when restoring the data from them. If you do the nandroid backup then flash the Stock ROM that will allow you to do your thing with VM and return from where you were.
