Root /system partition almost full

I noticed in another thread you have CWM. Doesn't that store Nandroids in System? Might want to clean out some backups or switch to TWRP which stores Nandroids in the internal storage.

In general, might want to do a factory reset and rebuild.

Just a couple of shots in the dark. No expert here.

No, CWM stores its backups in /data/media/clockworkmod/... It doesn't take space in the (separate) /system partition. My /system space is dominated by .apk files and their libraries. Not all .apks live in /system.
