Can switching between two different capacity batteries cause issues?

So, my boyfriend and I are having a debate. We both have the Doubleshot, bought on the same day. We are both rooted, and he is stock and I am running Bulletproof. I exclusively use the Anker 1700 mah battery, while he constantly switches back and forth from the stock (aprox 1520mah) battery and the Anker battery.

Here is the issue, he is having a lot of reboots, and freezing issues, he says it seemed like any time he launched an application that seemed to use a lot of processing power. I have none of these issues, and have come to believe it is because of his constant battery changing between two different capacity batteries, what do you guys think?
 
I'm not a pro when it comes to knowing these technical issues, but as a person who switches batteries constantly (different capacity batteries) and i never had such problems with my device. However, what I've noticed is that after installing a 'specific' application - that is when I would experience those type of issues.

So, my assumption would be...that most likely, these type of problems are caused by an incompatible, or a conflicting application(s).
 
I agree with Rush. Switching batteries won't cause problems. There is likely an app conflict happening that is aggravated by a reboot. He needs to figure out which app(s) are causing the issue. Uninstalling them one by one is probably the best way to isolate the offender.

You can also search your phone's forum for similar issues. You might find a solution.
