So I have WAY too many screenshots on my phone, a Samsung Galaxy S8+. I tried connecting it to my computer and transferring the screenshots over to a hard drive but the screenshot folder only had about 3000 pictures in it. I know for a fact that it should have over 13000 images. Where are all of the others?

Blimey you like taking screen shots dont you? 
Have you checked the screenshots folder via the phone to check the quantity located in there or just the files transferred or via a PC link?
Could be it did not select all files to transfer and the PC may not be displaying all the files correctly. So best to check manually via a file browser or the in built browser on your phone.

Look in your phones Download folder.
