Root Can't root my phone without going into safe mode

After having complications with Basix installed on my phone such as freezing or getting stuck in boot loops and being thrown into a reversible safe mode; I elected to flash to stock for the sake of my phones functionality. I also figured I might as well update my firmware to 2.2.2 and used the tar file I found here in these forums. Since then, the phone had rebooted at one point it decided to go into the safe mode state. No suspicion was aroused at this point because I have managed this in the past with no hassle. It wasn't until multiple attempts of my first well known safe mode remedy: hold "volume up or both volume keys'' and press the power button. After multiple attempts, this did not appear to have any effect. So from that point on I used one of my other resources, using Odin again. I flashed with the old 2.2.1 firmware files and waited for it to "Pass''. With a lingering safe mode box in the bottom left, I was about to give up. Luckily, I had remembered that I saved the dial code for doing a factory format and gratefully entered *2767*3855# with anticipation for the remedy. One of those methods seemed to work because it was finally out of safe mode. Then, I wanted to add v6 super charger since basix screwed over my phone and it required me to root my device. After rooting it and the phone rebooted, it went into safe mode yet again. I don't know if rooting it causes this problem or not but I definitely won't be doing so until I can find away to get away from safe mode and stop having to flash my phone so many times. Now I can't root it without the annoying safe mode problem, any suggestions?
 
I just stupidly tried to root it again and after the program finished rooting, it was in safe mode when it was rebooted. Now I tried a factory format by holding r and power this still did not take me out of safe mode
