Charge Battery

I read that the battery level is best if kept around 90%. I guess that means topping it off is not a good idea. How low should I allow it to go before charging to the 90% mark?
 
Probably not less than 30% as most of phones consider 25% a critical battery level and power saving mode would start automatically.
 
Honestly, I wouldn't worry about either. Manufacturers know that charging to 100% and discharging to 0% can harm the battery, so they build that into the charging circuitry. When your' phone reads 100% charge the battery is charged to ~93%-95% capacity. And when it shuts off for being discharged, there's usually a good 15% charge on it.

Even leaving it on the charger overnight in most cases is okay as most phones stop charging at 95% (showing 100%) and won't resume until it drops below 90%.

Modern Li-ion batteries do perform better on incremental charges than on full cycle charges, but you probably won't harm them any more or less by changing your charging patterns.
