I have started to notice this a few days ago. My phone has taken longer than normal to charge at night with daydream turned on. I have since turned it off. But with it turned on, does it take the phone longer to charge? Considering it keeps the screen active.

Absolutely. The more things that are putting a load on the battery during charge will result in a longer charge.
