Does backing up user apps+data mess up my android?

I have just changed my ROM and had backed up my user apps+data. Then I flashed ROM. Next, I backed up my apps+data and everything is fine now. Doing this can harm my device? Thanks in advance.

No, it won't harm the device.

Backing up system data and restoring on a different ROM would be a bad idea (that's why you do a factory reset when changing ROMs, to clear incompatible system data), but user apps and their data are not a problem.
