If by "switch off" you mean power it down completely, then no the alarm will not run. The OS needs to be running in order to react to events (time-based or otherwise).

So is there any way to do this? Is there a Sleep mode on the Fone that would save battery? Or is it just a matter of leaving it on? But obviously this would use battery!!

Well, you'd normally leave it in 'stand-by' mode, that is, powered on but with the screen locked and turned off.
As for maximising battery life, you have several options:
-- switch off your radios, this is the best way to preserve power. You can do this manually by setting Flight Mode, but to do it easily I recommend Toggle Settings (there are many apps that do this kind of thing)
-- use a power manager (Locale?) to make a daily schedule
-- get a better battery
-- put your charger on your bedside table
