EVENT keeps duplicating deleted items?

I first noticed items were getting duplicated after I was installing JAVA games to see if they'd work or not with the emulator and different screen sizes. I was manually adding the .jar and .jad files to download folder via usb/PC, loading the game to see if it'd work with the emulator, then deleting if it was no good. Upon subsequent reconnections to the usb cable, the deleted files were not only reappearing, but were getting duplicated too. From within the phone, you can't see them. BUT, on the PC side while viewing the folding, the deleted items were there. This is happening with not only the jad/jar files, but with the different emulators I tried (i.e. delete emulator, it'd reappear), some random .apk files I was trying out that were actually downloaded normally but deleted via PC side, and a couple random pics I took were reappearing after deletion?? Is there some sort of forced cloud-based storage going on that's only storing a ghost image and not the full thing? The .jad files for example that were getting restored after deletion weren't getting recognized by the phone, so let's say game "X" jar file wasn't deleted, but the jad file was deleted. The jad would reappear, but the file manager wouldn't acknowledge it, therefore it wouldn't run in the emulator. I have everything moved to the SD card, so the wasted space isn't such an issue at this point, but it's annoying that the stuff keeps getting duplicated and reappearing, and so far I haven't seen any actual settings to prevent or stop this. Also, for whatever reason, the SD card adapter case to allow manually inserting into the PC didn't work (it was brand new out of the box and didn't work) so I can't insert the SD card directly to the PC to see if the items exist in a true state or not i.e. if they are truly existing on the SD card or if they are just ghost images that aren't completely erased.

Anyone else run into this? If so, what did you do to stop it from happening or how did you fix it? Subsequent deletions of the same files resulted in the same behavior of reappearing once the phone was reconnected to the PC and browsing the folder again via PC side.
