I am running Magnolia Rom (Latest from 3/29/11) on my Droid Incredible. Just read the following thread over at XDA:

Head over there and say a big thanks to 'GRACO' for solving this issue!
Deactivate your facebook account from a PC (Don't worry, it wont delete anything).
Wait for the email saying you're deactivated, then log in again to re-activate.
This may indeed, fix the notifications on your Dinc!
Give it a shot, let me know if it works for you - then pass the word along.
PS: Highly recommended wiping out the old facebook data, cache and app, reinstalling newest version from Market, and logging in after you've done the deactivation/reactivation.
