Files are on tablet, but do not show up in windows explorer

When I connect my Nexus 7 to my XP computer most of the files that are in the tablet's memory don't show up. On my computer when I navigate to 'my computer'->nexus 7->internal storage I see a bunch of directories and exactly 2 files. On the nexus when I navigate to /sdcard/ using ES File explorer I see the same directories and 8 files.

I discovered this when I recorded some book chapters using a wav recorder and then encoded them to mp3's. I want to transfer the mp3 files in /sdcard/ to my computer, but I can't even find them. I also can't see the original .wav files which are in /sdcard/some_directory. I also can't see some .cbz comic book files I downloaded into the /sdcard/downloads directory.

Any ideas why I might be having this problem?
 
There are folders with the same names under different parent folders and different ways to get to them which may confuse you. Some apps also store them differently/internally and you need to export them.
