You'd have to root your phone to be able to delete the stock application. You can go through and make it so you won't receive notifications from the stock application if you haven't done so already.
Yeah I already made it so it doesn't give me any notifications. I guess it doesn't hurt to keep it there. It isn't really doing much to slow down my phone or anything.
I'm actually doing the exact same thing as you and I've never had an issue with it. Your phone is fast enough that it really shouldn't affect it.
If it does end up bothering you, head over => MyTouch 4G - All Things Root - Android Forums and root your device and you can try and remove the application. Make sure you understand the possible risks of rooting.
