I have very stubborn malware on my Samsung Galaxy Core which has infected my system files as a factory reset has not got rid of it. How do I reset the system files on my phone not just the user data to get rid of this?
 
It's rooted yes, because user installed malware won't usually survive a factory reset and data erase. If the system files are screwed-up with malware, the easiest and best way is to flash the appropriate original Samsung ROM for the Galaxy Core, that will blow it away for sure.

Can find many Samsung firmware ROMs here...search the device's model number.

If the malware is in the sd card as browser data a factory data reset won't fix it.

Have you tried clearing data on all Internet browsers from the app manager?
