Root how do I find my files

I flashed stock marshmallow on my phone, which is rooted. I have es file explorer but now I cannot find my files. It's so weird. When I plug in my phone and look at "internal storage" I see a bunch of folders but I cannot find those same folders using es file explorer. My pictures are in one of the folders I see when using my pc but danged if I can find the pictures on my phone. Where the heck are they? Is there a better file reader to use than es file explorer? They're obviously on there since they show up when the phone is plugged into the computer, but how can I get them into the gallery?

Also, is there any way to look at the SD card folder using my pc? So far I haven't figured out how.
 
now I don't see the folders anymore. My phone stopped showing as a drive so I removed the usb and reinserted it, and reset the usb to file transfer. Now there are only a few folders showing. What is going on.
