Root I keep losing root access when I install the custom rom

So I have a nexus 6 and I am using nexus 6 root toolkit and I do everything they tell me to do but when I install the custom ROM I lose root access I have redone it like 3 times but does the same thing. Am I doing something wrong?
 
Whilst it is rooted, for some reason, CM disabled root meaning you have to enable it on first boot. I think if you head to Settings, Developer Options, there's an option to turn root on for apps and adb.

Turn it on for both and you should be sorted.

I did do that. But I didn't work should I reflash it or reboot it afterwards?
 
Ya I get SuperSU when I root the phone but when install the ROM it goes away and I have to install it but it t still doesn't work
What SuperSU version exactly are you installing?

A proper rom install replaces the boot image and all of the /system partition.

Superuser installs into /system/xbin and optionally a control app in /system/app (that last bit is the part you see).

So whenever you do a proper rom installation you're going to lose everything previously installed.

There's nothing weird about that.

You always want to flash the latest version of SuperSU after installing the ROM. It can be downloaded here:
https://download.chainfire.eu/696/SuperSU

The order when flashing:
1) Wipe
2) Flash ROM
*3) Flash Gapps (if needed)
*4)Flash kernel (if desired)
*5) Flash SuperSU zip

* Can be flashed in any order, so long as its after the ROM
