Root [International] Problems with root with firmware update.

Hi, I'm new to this forum and I want to seek some advice.
Device Info: Samsung Galaxy s3
Model Number: GT-I9300
Android Version: 4.1.1
Baseband version: I9300UBDLI2
Kernel Version: 3.0.31-280104

I rooted my phone with CF-Root (I don't know what version it was) and it came with SuperSU and CWM. I also downloaded some apps that required rooting. Previously, the stock Android version I had was 4.0.4 and the apps that required rooting worked fine. Then, I updated the firmware 2 times. Then it went to 4.1.1. There was a third update (probably 4.1.2) , but it said it cannot because the device was modified. I tried to run the other apps that required rooting like Busybox but showed a message "The device was not properly rooted" and did not work. When I tried to run CWM, it said it needs SuperUser access to function. Then when I opened SuperSU, it said the binary needs to be updated. Then when tried to update it, the installation failed. Internet and other apps (not requiring root) work fine though. Any advice on how to work this around? I also tried RootChecker app and the results were : no root access. However I cannot update because it read "the device has been modified." Is flashing the stock ROM with ODIN safe when the root is not properly rooted? I can root this again no problem but I want to ensure that my phone is safe.
