missing some contacts EXCEPT when I search for them

I have some contacts that are in the phone somehow but don't show up in the contacts list until I specifically search for them. AFTER searching for the contact, I see the contact with a gmail icon(the blue one), he also happens to be in there as another row as a google+ icon as well(the red one) though I have another contact with just the blue one.

THEN, I click on that contact and there is big button at the bottom saying "Add to My Contacts"....I am sorry, but where did this contact come from if he is not in My Contacts already. The blue icon indicates he came from my gmail account so what is going on?

More importantly, how do I get all these hidden contacts to display. These two contacts I found have phone numbers in them and I don't understand why I can only find them by searching for them.

These are probably ungrouped contacts. By default, your phone only shows the 'My Contacts' group. If the contact is in another group but not in the 'My Contacts' group, they won't show up unless you search for them.
 
How do I find these "ungrouped" contacts and have them all moved into My Contacts then?

On my gmail account as I expand My Contacts, I see 4 groups but they are all under My Contacts....is this group specific to the phone then and how to move them all(just want to make sure they are syncing to gmail as in gmail I don't show any contacts not under My Contacts.

In the settings there is an option for choosing which contacts to display. Which version of Android do you have?
 
Also, check your Gmail account on the Web using a browser, you can see all the contacts that Gmail knows about there.
