If i upgrade to jelly bean 4.1.1 with odin will i lose my data on the mobile or will my data still be there

If you are flashing a stock ROM (E.g. Downloaded from Sammobile), you won't lose any data.

As stated above you won't lose data if running a stock ROM & upgrading to a stock ROM.

It'll be plugged into the PC/laptop if you're doing it that way so don't worry about battery level (I never did anyway)

I used mobile Odin to unroot my phone yesterday back to a stock ROM. I didn't lose any data and was able to get the OTA update for JB.

Odin flashes partitions, so it depends on the file you are using; some wipe, some don't.

I would like to move this to the ATR forum for better visibility but I don't know who your provider is.
