phone might not be rooted properly. Plz help!

Hi,
I am using a htc explorer A310e. I proceeded to root the phone yesterday and the entire process got done perfectly. After the process I installed rootchecker and I was informed that I had successfully rooted my device. After this, I proceeded to install a custom ROM ( The S.H.T.D ROM from this site: theappjuice.com/best-htc-explorer-custom-roms).

After flashing Superuser, and the ROM files as well, my phone seemed to be ok.

Today, I downloaded link2sd on my phone and tried to move apps from my phone memory to the external (I followed the protocol of making partitions on the ext. memory first etc..)

I open the link2sd app>
I'm looking at a box that required me to select the file system of my SD card's second partition>
I select ext2 and click ok>
I'm given a root access warning message ("Link2sd could not obtain root access. If you have root access make sure you respond 'Allow' or 'Grant' to the superuser request.")

So, I go open the Superuser app and I proceed to update my su binary (as per a few tutorial videos I watched).
I try to update. It successfully proceeds up to the point where "Download new binary_okay!"
But then next, "Gaining root access_fail!"

I tried plenty of things like clearing the data for superuser app and then trying again, rebooting my phone etc. Nothing is helping.

After trying everything I could, I looked into the Rootchecker app again and Now I'm told that my phone does not have proper root access.

Please help me. I'm so worried. I'm starting to think the rooting process didn't happen properly and my phone might end up being bricked. :|
(p.s. I'm very new to this. This is also my first time rooting.)
 
Root problems are often rather device-specific, so I'd really advise you to ask in Explorer - All Things Root - Android Forums, where other owners of the same phone will be able to answer your question. However, I'll make a couple of suggestions below.

I'd not worry so much about "bricking". A true brick is harder to achieve accidentally than you might think! What I would suggest is taking a backup from recovery, if you have not already.

The first thing that strikes me is that you talk about flashing the superuser files and the ROM. Custom ROMs are generally already rooted, so you shouldn't need to flash superuser stuff as well as the ROM - flashing the ROM should be enough. Flashing the ROM will also overwrite your existing system, so if you are having problems with root access you could just flash the ROM again - don't do a factory reset, just flash the ROM and the gapps package again without wiping anything. That should replace the failed superuser with the one in the ROM package, and with any luck you'll just be able to use root normally after that. If not, try "clear data" for the superuser app (via the system's applications menu, select the superuser app and then clear data) - all you'll lose is that it won't remember what apps you'd given root permission to previously and will ask again, but if the settings are messed up that should clear them.

Thank you so much! I thought about what you said, about custom ROMs already being rooted and stuff, so I just flashed the ROM and the gapps files again. Didn't do superuser this time. It worked! My phone is working beautifully now! Thank you. :)
