Phone unrooted itself after a reboot

Somehow, my phone managed to unroot itself after a reboot. I still have the custom recovery, but none of my root apps work. I reinstalled the SuperSU zip file, which did nothing whatsoever. It's a Sprint Galaxy S3 running Cyanogen Marshmallow and CWM, in case that matters. Any help would be appreciated.
 
Yes, that was the first thing I did after flashing CM. I just checked it again to be sure, and it's enabled.
 
Do you have Apps Only or Apps and ADB selected?
As far as flashing SuperSU zip, shouldn't have to. CM has super user built in and ROM is rooted by default.
If you flashed the SuperSU zip, did app appear in App Drawer?
