I have a Motorola Atrix 2. My photos keep disappearing from my photo gallery and occasionally making a reappearance. Does anyone know what is causing this to happen?

I hate to have to suggest this since it defeats the entire purpose of the new system for anonymous posting of questions, but I think you'll need to sign up for a question like this. It is most likely that a continued dialog will be required to figure it out.
You could try clearing the Gallery's cache.
Settings -> Applications -> Manage Applications -> Gallery -> Clear cache.
It may be named something other than Gallery. If you can't find it by guessing, you'll have to google for your model and Gallery application or something like that.
You might want to try an alternate gallery app. I love QuickPic which is small, rock-solid stable, fast, and extremely functional.

You also may want to use a file manager to see if the files are there when you can't see the pictures in your gallery, in case there is some problem with the gallery's thumbnail cache. ES File Explorer is, in my opinion (and that of many others), the best.

if the pictures are stored on a removable sd card, you may want to copy them to another location ASAP. Then reformat the card and copy your data back onto the card. Sporadically losing data may be a sign that the card is going starting to fail.
