Root Problem with JB GPS

I tried to look around and do some research on this matter before posting but i wasn't really able to find anything.

I had originally flashed my phone with shabby's return to stock rom. That worked fine for quite some time, except that i would constantly get OTA update notifications. Whenever i'd try to install it, I'd get an error message. After looking over the threads it seems like that's not unreasonable, so i just dealt with it, and let the update attempt and fail every few days so it wouldn't bother me anymore. Finally i got sick of it and flashed the Super Stock Restore rom from blackfire27. This seemed to work like a charm, :D i even had the new jellybean (which i now know is amazing) However, my GPS would no longer work. Unfortunately since i've been doing a lot of driving lately and love my waze app, this isn't a tradeoff i can actually make.

My question is, Is there a way to update to JB without loosing use of the GPS. I was hoping the OTA update would fix it, but I don't seem able to do one no matter what i try
 
Are you using the newest version of Google maps? I had the same problem until I updated to the newest version.

It would connect, work for a few mins, 'lose GPS signal' and never lock back on. Once I updated everything started working normally again

My problem with GPS stemmed from the fact that my baseband (modem, GPS) was still on MB3, while the kernel and everything else was JellyBean. Check your About Phone to see if this is your issue too.

What I did to fix was I took the OTA update ZIP file (MB3 to MD5 update), edited the updater_script file to skip verifications and recovery-related installs, then ran the update successfully, and then immediately installed a rooted deodexed JellyBean rom.
