Regarding custom ROM problems

I'm having trouble with whatsapp plus unofficial mod for Samsung Galaxy S5. They say that it cannot be used when you are having a custom ROM. And I'm having same problem on New marshmallow (android 6.0.1) update without using a custom ROM on it for Samsung Galaxy S5 while same app runs perfectly fine with my Samsung Galaxy Note with cyanogen custom ROM. Why is that ?

Is your Marshmallow rooted? It's usually root rather than a custom ROM that apps check for.

I've not used CM for several years, but remember reading that they were going to make root option or hidden at some point, so if that's correct and your MM is rooted it would all add up.

No My Marshmallow is not Rooted now , But before Updating to marshmellow it was rooted. I used Cyanogen before , when the device was having root.
