Can you post again, explaining exactly what you were doing step-by-step? Rooting procedures vary between phones, and also one phone might have more than one rooting procedure, so without a description of how you were rooting it it's hard to answer the question.
To me that message sounds like you are running a ROM Update Utility (RUU). This is normally something people do to unroot a phone, though I know some older devices use these to update the bootloader in order to use the HTCDev unlock. Since a RUU is an update utility, it will fail if it decides that the software on the device is newer than what it is trying to update to. So it would help if you also posted your current software version.
