Is your screen appear to have just some streaking on it or is it a matter of there are colored splotches that won't go away?
As you've discovered, using any kind of cleaning solution with ammonia or alcohol is going to have bad effects on the screen. It's OK when it involves bare glass but with plastics, especially with the typical oleophobic treatment that's applied to our phones, using those solvent-type cleaners is definitely not recommended.

If the damage is permanent, replacing that included screen protector will a lot cheaper than replacing the screen itself.
If the damage is something you can clean up (use a barely damp, with water, microfiber cloth, or camera lens cleaning sheets), consider yourself lucky. Or get a better, glass protector but do make sure it's a compatible one that's fully functional.
