Help Stock Email keeps showing Old Messages as New?

So for whatever reason my GS3 stock email app keeps pulling old emails (already viewed and deleted) from 3-4 weeks ago and showing them as unread. This in turn causes the notification and email counter to show up on my phone. I have that email account set to only sync for 2 weeks, so I can't figure out why it keeps pulling old emails from 3 weeks or older and showing them as new/unread emails. Does anyone know how to fix this without switching to another email app? It's very redundant to have to view/delete all of these old emails just to clear my email counter.

I also use Thunderbird on my PC to view and retrieve emails whenever I'm in my office, so I have my phone set to "never" delete email from server. That way I can still retrieve all emails from my PC. Anyway, I don't know if that has anything to do with this issue, but I figured I would mention it. Oh, and this is on a non-rooted Verizon version of the S3 if that helps.

It may not be deleting them on the server. not sure what your settings are. I use maildroid email app and it works well.
 
I've had this same problem on my Verizon email account. Sometimes it would give me the last 25 messages (I had it set to give me the messages for the previous two weeks) and occasionally it would only give me the last three messages. It got so annoying that I eventually switched to K-9 mail.
