Have you uninstalled your "ROM" back to the Standard original ROM? I have 2 S4 GT i9505's rooted - 1 running Android 7 (Nougat) and the other running Android 6 (Marshmallow). I also have 2 S4's (non-rooted) running Android 5.0.1 (Lollipop) and all 4 show and work with NFC no problem.
I suggest you return your phone to standard and see if there is a problem with NFC then. You may have a "bug" in your rooted ROM.

Any luck? Have you tried the phone in SAFE Mode to see if the problem is caused by an App?
To get into SAFE Mode: Switch off phone > Push Power button to start phone > when phone vibrates, release Power button and hold Volume DOWN Button until phone starts on screen > release Volume button > should show SAFE Mode on bottom left of screen.
Now test function of NFC. ( Safe mode stops Apps from working) Have you installed an APP that has Security settings?
