You have the stock recovery. You'll need to install a custom one

:)

Successfully updated 5mins ago using OTA Root keeper and Survival mode in SuperSU. Root still kept. Mind you it does look like this small update broke stick mount again. Sure the dev will sort out soon.

Blocking updates till your ready works.
Also thanks for confirming ota root keeper works. What some don't get is if ota rootkeeper preserves root its easier. No wasting time trouble shooting to get it back.
You had ota rootkeeper and root saver enabled at same time? I've only done one at a time and super su rootsaver didn't work. Which leads me to believe ota rootkeeper is the only one that works. But you have to hide root and then take official ota

I updated manually using TWRP and now I've lost my root but I am running 4.2.1 successfully.

I had OTA RootKeeper installed, so I'm not sure why it didn't keep root. Root stayed fine when I had updated from 4.1.2 to 4.2 with CWM and OTA Root Keeper. Maybe it was TWRP's fault, it didn't ask me to save root like CWM did.

Can I simply get root back by running my Nexus 7 through the root procedure in the 3.2.0 version of the Nexus 7 Toolkit?

Or do I have to wait for it to be updated?

My install failed using TWRP. Where did you get your zip?

I updated via the zip. I can probably throw together another edited updater if thats what you need

EDIT
Actually I still have the one I used, let me get it on my drop box and I'll upload it for you

Yes TWRP doesn't ask, one of the reason I like CWM, I've never lost root with it, and you don't need OTA Rootkeeper, CWM has it's own settings to maintain root.
