Help Applications disappearBattery dies, apps gone, now what?

I needed a car charger for my Incredible and bought one at Walmart that was labeled for use with all HTC phones. I'm on a trip and needed to use the GPS which was running my battery down really fast. Plugged the phone in and took off. After about 10 minutes the phone is dead. I try to start it and the screen flashes really fast and dies.

When I get back to the hotel I search on my laptop for solutions. I try the factory reset. Nothing. I call Verizon and work thru two levels of tech support. They've not seen a problem like this before. They want me to buy a new phone and sign a new contract. But I can't get the phone until Tuesday. Not good enough cause I'm on the phone constantly for work and family.

The tech finds a local store that can help. I go over there and the tech there replaces the battery and all is good, except that none of the 3rd party apps work. They come up with an error message that is on screen for a micro second that can't be read.

When I try to reinstall an application (i.e. CamScanner) I get a message from the market that my phone is not registered with Google.

Any suggestions on how I should proceed? Should I find a way to re-register with the Market? Or, is there something else I should do first?
 
Thanks for the advice. I'm in the middle of the factory reset, which appears to be something to not take lightly. I did do a fresh back up on my data (card and the media from the phone).
 
The factory reset on the phone will not format the sd card, however there is an option to do it with the phone. But the best option is to mount the card to your computer and use your computer to format it.
 
Are you sure I want to reformat the SD card? When I plug the phone into my laptop the SD care looks normal. It has all the data that it had before.
