Help Apps gone, stopped responding after updating apps

I have a GN2, I317 on AT&T's network, Android version 4.1.2, and it is rooted. Yesterday morning I had several apps that wanted to be updated. I don't use Update All, since I don't want to update Hangouts, Chat and such since I don't use them. I went through the list choosing the apps to be updated, then, while that was updating, I went back to update another, and another, etc while the others were still updating. I've done this before and no problems.

But, this particular morning, after the update, the phone was unresponsive and I had top remove the battery. When the phone came back up, I was missing Colornote, I don't remember if that was one of the apps updating or not, a couple browsers were gone, and the others were unresponsive. Opera Classic would come up and disappear. The phone is very laggy at times now intermittently. I keep getting error messages saying Google text to speech has stopped, Paragon Has stopped and a few other random stopped app messages.

I'm sure this will require flashing the ROM, right? My question is should I update to the newest OS, then re-root? Or just flash with a new ROM? I do have Titanium Backup, but it didn't know where the backup files were after the problem occurred. I had to search for them, and I found them, but I haven't tried restoring anything yet since the problem maybe in one of the app files.

I'm in the process of finding any APPS that have data I don't want to lose.

I was happy with the stock rom after I rooted the phone, and would be happy to just use that again, or the updated version.

I used ODIN to root before, I see Kingo is even easier than that, do both have the same success rate?

I know this is complex, but I'm hoping someone can give me a little advice.
