Root Apps on SD card disappeared after Nandroid restore

I'm using CWM Recovery 2.5.0.7 and CM7.1 with Simple2Ext.

Last night, I wanted to try out a different SIM (Giffgaff, FWIW) to check coverage in my area. I'm not an expert on APN-related stuff, so decided to do a full nandroid backup first, so that I could restore things to exactly the same state after I'd finished with the new SIM. A bit over the top maybe, but seemed like the safest way to guarantee I'd get back to the same state. Reasonable?

Anyway, after finishing with the Giffgaff SIM and replacing my original SIM, I restored my nandroid backup. After rebooting, I found that the majority of my apps were not accessible. I think that those that were in internal phone memory are the only ones that are still there.

Is there some fundamental step that I'm missing here, that will restore all my apps?

(I should point out that I've restored some of my apps from a very old Titanium Backup, and I know I can download others from the market; but I don't understand why I wasn't able to get an identical setup by simply doing the nandroid restore).

I can't be 100% certain, but I'm pretty sure that I saw a message saying it was backing up sd-ext.

In fact, I just checked, and there is a /sdcarc/clockworkmod/backup/<date>/sd-ext.img - but it's size is 0 bytes! :-(

Why the heck would that be?
 
Not sure. I'm not really familiar with simple2ext either, so can't even be sure what anything should look like from a directory, GUI or backup perspective...

Will wait for cm users to answer
