Root Apps/SMS not working?

So I've had the phone the exact same since the last time I've posted here, rooted stock, twrp.

My phone died one night, and shut down, then woke up the next day unable to send SMS messages, unable to connect to YouTube, or Google Play Store.

However, Facebook works to a certain extents, and Facebook Messenger works just fine, as does Pandora. I assume since I accidently updated Messenger it's taking over permissions?

Any thoughts?
 
Also, I have Link2SD running, and I've unlinked most of the apps linked before, still nothing. Also I've booted into recovery and fixed permissions and still nothing. Dalvik Cache and data has all been cleared as well. I understand the basic concepts here.

I'm a Boost user, so my next assumption is, are they messing up on their end? Different routing?

It's like SuperSu isn't giving rights to certain things, but why the sudden conflict?
 
I'm on boost and haven't been having issues... If it were a service thing I would expect nothing to work. I would try a factory reset, or uninstall the offending apps and reinstall after clearing cache and dalvik again.
 
I've uninstalled Messenger, cleared all data and still nothing.

What's the best way to backup contacts? Through Titanium? I did a backup incase something went wrong, just making sure. Also, should I just use Androids Reset method given in setting?
 
I tried updating both prl and profile, it wouldn't allow Me. When i pressed each it wouldn't do anything. I updated the software, security patch but it didn't change anything after the update.
