I'm not android guru or anything, but anytime I've used a program to change the boot animation either it worked or it didn't. Never has it hurt the phone or the ROM.
wont work if you dont already have a "bootanimation.zip" under [system>media]
since custom boots are installed in that directory in a zip to replace the original, this means that the phones native boot animation is not a zip its a different file type that cannot be created easily more than likely. this phone stock does not support custom boots. some custom Kernels support it but so far all the kernels ive tried for this phone do not have a "Bootanimation.zip" and it will stay at that stupid VirginMobile animation
edit: but to answer your question, no it wont hurt it to use Rom Toolbox to install a bootanimation.zip. it just wont work and you will have an unused zip file under [system>media].
P.S i use Rom Toolbox aswell so you can take my word that it wont harm it
