Root Can't mount internal sd card and external sd card at same time

Ok I'm going to give the long short story, I was on CleanRom Pro, rooted, AmonRa with S-off. About a week ago I installed an app that need root and for some reason root would not work. Then I noticed that no new app that needed root would work only apps that already had root access would work. I uninstalled root and reinstalled but that just made it worst now no apps could use root. I then rolled back to a backup I had made about two weeks using AmonRa. Now same problem I had before with only apps that had root access already would work. So I went to flash a clean install of CleanRom Pro only to find that after I used the AmonRa to roll my phone my bootloader was locked and I could not get back to AmonRa recovery. Next I unlocked my bootloader and flashed jb_boot to be on the most current firmware and radio. But here is the kicker when I rebooted my phone it only saw my internal sd card as 12kb. I tried a few fixes which I couldn't get to work so I flashed the most current stock RUU. So now I have a stock phone Android version 4.0.3, HTC Sense Version 3.6, Software 4.03.605.210RD. Here is the kicker my internal sd card only show up if I don't have my external sd card in, so if I put in my external sd card and boot up the phone it doesnt see either internal or external and if I plugin my usb cable my only option is charge. If I take out my external sd card I have 10.4 gigs HTC STORAGE which I can see in file expert and if I plugin my usb cable and mount the disk drive. I have since flash AmonRa recovery and rooted the phone. There are all of the stats of the phone as it sits

sounds like youre maybe having an sd card issue. have you tried a different one?

also,if youre 100% stock at the moment,chose the "clear storage" option from hboot.

Thanks for the reply, I tried two other micro sd cards and same thing. One was even brand new and when I stuck my card into my girlfriends phone it worked just fine. Any how I reformatted my micro sd card again and reformatted the internal card and reflashed the most current stock RUU. Looks like everything is working again now I see both the internal and external sd cards when I boot up my phone. Then I was able to flash my rom and all is good. Thanks for the help.
