Root Can't Remove Stock Apps / Bloatware, Perm Rooted

I just Unlocked and Rooted My Rezound. I used this guide to root my phone ([GUIDE] Guide to Unlocking & Rooting the HTC Rezound)

I installed the AmonRA Recovery for a Permanent Root. After I checked that i was rooted correctly using root checker and Titanium Backup. Then I tryed to use the CleanTool([TOOL] - CleanTOOL 2.1 - 12/11 - The Relentless Pursuit of Clean!) to remove all bloatware. I enabled usb debugging and connected my phone to the computer in charge mode. I ran the bat file and choose to remove all bloatware, it looked like it worked. and i used it to reboot my phone and nothing was removed. I also tried to use Root Explorer to move the .apk and .odex files in /system/app/ to a folder on my SD, still didn't work. Is this not working because of the recent update or am i doing something wrong or something?
 
I might be wrong but last I knew CleanTool wasn't working with the newest OTA update. I used titanium back up to delete my stock apps, have you tried that?
 
the preferred safest method is to use TiBu to FREEZE the bloatware.

Also OP did you follow rule #1 of root club and make a backup of your stock config before you started trying to remove bloat and what not?

For the "less initiated," TiBu = Titanium Backup, available through the Market app. To do freezes you go to the Backup/Restore section of TiBu, then, using the menu softkey, select Batch, and TiBu will compile a list of apps and system data on which to operate. In that list will be a section for freezing/unfreezing apps.

Also long pressing an app will bring up options for that particular app.;)

Don't we have a stock RUU we can just flash back to?

sure do. But if you get into a bad situation which would you rather restore to. A stock RUU build or a Backup that you made that already had your phone setup for you? As a rule of thumb and per most Rom Dev's suggestions it is always good to do a backup before doing any modding.
