Root Cleaning up SD card

So i thinking about completely backing up my SD card and then formatting it so i can get ready for apps2sd. I guessing that most all the roms from here on out will have this option. My question is what all do i need to do to complete this. Also i would like to leave out any old files and or folders that are not used anymore. I was thinking that if i kept a mirror image of my SD on PC, an then formatted the card. I could reboot an let my phone build the data base back on the SD card, and if i had any missing files, i could then just drag an drop them back from my PC. would that work?

All I will say from personal experience is...
Attach to computer
Mount
COPY - COPY - COPY! (do not move) onto desktop
Long format SD via computer

Then partition and copy all items back.
