Help Contacts Storage Issues

I'm having a few problems with the way my phone is handling new contacts.

I have a samsung galaxy young, the device is rooted and using an SD card memory partition for extra internal storage.

When I first import the contacts I did it from the sim card, I've never used cloud storage and I dont sync my contacts to my google account, but here is where things get a little weird for me. In the display options of my address book I have "normally" 5 options (Phone, SIM, 2 Google accounts and WhatsApp), but some times another option will appear, another Phone option, somehow linked to one of my google accounts. The same thing happens when selecting the default storage for new contacts, usually it's only 4 options (Phone, SIM and 2 Google accounts), but sometimes there's another "phone" option linked to the second google account.

I've also noticed that most of my contacts, that are visible and available trough WhatsApp, are "joined contacts", one stored in the phone and the other stored in "Unknown".

When I access this contacts I have 4 tabs available, Info, History, Activities and Media, but new contacts, or contacts that are not "joined contacts" dont have the 4 tabs available. This is my issue, I'm trying to add a new contact and have it available trough WhatsApp but it never shows up in the contacts list.

The way the phone is handling new contacts may be the issue, and I don't know how to properly create new contacts available for all apps
