I imagine it's because the default phone app (among others) is a SYSTEM app. It will likely automatically start up: after all, it IS a phone. Depending on what you want to do with your device, you might want to clear out your phone log and old SMS/MMS messages to free up system memory. Hopefully someone else will chime in with more suggestions.
