oh no sorry I forgot to mention this is just a compressed file that has the system/app folder which contains all the deodexed and optamized APk. you will have to manually extract and copy the APk over the system folder in your phone. Sorry for not clarifying

Honestly it depends on which which app your replacing such as framework-res if you try to replace that form withing the android device you will definitely get a force close, or systemui. But as everyone says please make nandroid backup just in-case. And to replace those file the best and safest way for me at least is to use http://dl.dropbox.com/u/5499862/AndroidCommander/windows/stable/v0.7.9.10/AC07910_setup.exe its a super awesome tool. Download and check it out you will love it.
