Root Disappearing Apps?

Recently I've discovered that when I reboot my phone, lots of apps disappear. Icons on the homescreen are just the green android ones and in the remove apps section they have a black logo instead.
Any idea why this is happening?

Running ARHD 6.3.3 w/ Quick scroll mod.

Not really sure... you don't use apps2sd do you?

Only for a few of those apps, but I've discovered a simple reboot ( which caused the problem) actually sorted it all out
