Root Full disk ecryption and issues with init.d.

I enabled full disk encryption and now scripts involving the /data partition fail to load. Once I get past the password screen and run these scripts manually they work fine. Any ideas on what I could add to these scripts to delay them till the system is fully loaded? Or maybe I should switch to a app based init.d loader? Any ideas?
 
I removed the /system/bin/sysinit I installed and switched to an app based init.d support, Kernel Auditor from the play store, since I need the script to load after /data is correctly mounted. If anyone has any ideas that doesn't involve using another app let me know.
