Shot in the dark here, but you appear to have a keyboard icon, preceded by 'Skinny' top left of your notification bar.
If you pull down your notification bar you may find a keyboard selection option to give you the necessary keys.
My HTC M7 uses the same keyboard selection procedure.
If you got a dialler keypad that's showing , and . instead of * and #, there's something definitely not right.
What phone have you actually got there, make, model, and is it Chinese?
Its not in the dialler, its when actually in a call, it uses a mobile menu which is like being in a call, but you have to select options, so when the keyboard comes up it as is shown.
Apart from that I Have a huawei P8, Android 5.1, if I use the huawei keyboard its fine, but I've been wanting to use gboard due to the colors and emojis
I have an Oppo, and this is what I see when it's in a call. I have Gboard installed as well, and makes no difference to it.

This was calling my carrier, China Unicom, and the * and # are used to select things and menus of course.
