I am looking for a way to track employees, and see the routes they have taken, and where they have gone, like Google Latitude, but hidden from them

Glympse appears to be one of the better Apps for this kind of thing. A friend recommended it on G+ recently and it seems like a very useful option.

I'm not sure where you're based but it looks like it's in Northern America. As a heads-up, in the UK we need to inform our staff if we are monitoring any aspect of their activities. Therefore, just make sure that you don't fall foul of the law.
