The general advice is to not accept FOTA on a rooted phone. I think it's due to a recovery conflict whereby the FOTA wants to use HTC's own, but can't because there's another in its place, e.g. ClockworkMod. There's a real potential for bricking your phone, so it's best to heed the advice.

Uninstalling Clockwork can be problematic. Although I've seen this done on other phones and OS's, I don't know how it can be done on the Desire S. You'd also need to find a suitable Desire S recovery image to flash, as uninstalling a custom recovery will leave you with no recovery at all. Even then I don't know if those two steps would work.

What people usually do in your situation is install an appropriate RUU, although this will unroot and S-On your phone.

so if i find the stock recovery i will just have to flash it on top of clockwork and clockwork will be gone?sorry for noob questions im new to these things.

I'm not sure it's going to be that simple, that's why I advise the RUU route, which is what most people do in your situation when they specifically want an OTA for some reason.

You have another alternative, though, and that is to flash a stock Sense 3.0/Gingerbread 2.3.5 ROM - the ROM you'd be getting OTA. (I don't think there are any branded versions of that ROM at the moment.) That way you won't have to S-On/unroot your phone. There are a few of these around depending on whether you like things clean (original ROM) or tweaked (with various custom extras).

But if you want to go back to OTAs, RUU is probably the safest way, but then you're going to have problems rooting your phone again with the HBoot version that comes with the latest OTA updates.

Update: You can use the HTCDev tool (Unlock Bootloader) to root Desire S phones with HBOOT 2.00.0002. It's not currently officially supported by HTCDev, although it works.
