My Galaxy S3 has the multi-window option. When I try to edit the choices, only a few apps come up on the list. How do I add an app to the list so I can have dual access to any app (or at least my chosen ones)?

From what I remember of my stock s3 the list of apps you can add is tiny and pretty useless but if you root you can add any app

Well, first thing is the app itself should support multiwindow. If it does, then it will automatically appeat in the list. If they don't, then they won't. You can't choose what apps can be used that way, because the developers of that app must first make it compatible. If it doesn't, som custom ROMs and some root apps claim to be able to circumvent this, but are apparently not foolproof or bug free.
