Once you read them (on your pc) they should be marked as read on your phone once it (your phone) syncs with the server again.
I don't have a hotmail account myself but if you set it to auto sync (assuming you have a data connection of some sort) emails should only be marked as new on your phone briefly (until the phone synchronises with the server again).
i thought it would work like that too. i check emails all day at work and when i turn my phone after work every email I read is sent to my phone as new.
How are you checking hotmail you would need a protocol like imap to accomplish this. It may still show as a new message in the notification area which mine does from time to time if they sync before i read it but IMAP connects to the server POP3 actually downloads the message.
ActiveSync is available for Hotmail (search or Google) and would address the OP's concern. This sort of thing is an issue with any POP account. POP is really old, limited and doesn't support sync.
