Help I9100 S2 getting hot, starts automatically, doesn't notice when un/plugged

My phone recently started to show three symptoms that made using it quite uncomfortable.
1: it doesn't immediately recognise when I plug into either usb from pc or the normal charger. After a while when plugged in it will start charging. When I unplug the battery level will stay at 100 percent for one hour of heavy use to drop to 74 percent or something like that.
2: When I turn the phone off, it immediately starts again. With an old battery (which I replaced 2 days ago as I thought it was causing the problems) it always went to critical battery level even though it was just fully loaded. It also starts itself when I remove he battery, leave it put for >5 minutes and put it back in, as soon as the battery is in.
3: On top of that the phone gets quite hot (not all the time), with normal use, like WhatsApp. Even when putting it to sleep it stays hot and warm. (outside temp like 20 degrees Celsius and battery temp is 35 degrees)
To solve the problems I also tried the newest cyanogenmod with android 4.2.2. But I don't know what to do anymore, could it be that there is any physical damage? Any ideas?

EDIT1: Also when loading it just jumped from 80% to fully loaded!
 
I inclueded a picture of my battery progression! Can you see the jumps? What is causing it?

For the high temperature, it might be the CPU always used by the android.media.process that has a 30% CDU time for 10 minutes after booting (when SD card with 32gb music is removed. If SD card is included it stays at 30%).

Sorry to hear you are having problems. Lets see if we can get to the bottom of it.

First we have to eliminate hardware or software faults such as a bad USB port, as you have already changed battery, or a corrupt firmware, rogue app or settings.

Have you recently updated your phone's firmware?

If so, was it via Kies or OTA, (Over The Air)?

the problem occured first without me changing anything on my phone. It was one morning in the train, when phone had problems getting a signal. After a reboot the significant drop in battery level was first seen. That was last week Wednesday, I guess!

Since then I have tried a new battery, of which you have the behaviour in my previous post, and I installed the newest CyanogenMod and CWM.

Can I give you any mor information?

My views on CyanogenMod v10.1 are here in, "CyanogenMod CM10.1 ROM Android 4.2. I would be inclined to switch to NEAT ROM Full LSW which is far more stable before doing anything else. Installation instructions, here.
 
Hey ironass,

I installed NEAT rom with full wipe and everything works fine upto now. However, one problem remains: my computer does recognize when my phone is unplugged, but my phone does not. It is still assuming that is loading and the usb configuration notification is still in the notification bar.

After a while it will recognize and the battery level jumps to a lower value. Also, when plugging it in, it will take up to 3-4 minutes until it starts charging. Any ideas?
