I've got an original Verizon Droid right now. My Bionic arrives on Monday. I know that my Google stuff is saved and the market keeps track of what I had installed and it will download them during set up.

How do I transfer SMS messages from old phone to new phone?

I'm guessing I'll need to hook them both up via USB to transfer all other files?

"SMS Backup & Restore" worked for me Droid to Bionic.

you can use Zumocast to transfer files from your computer to your Bionic--anywhere u have wifi or a data connection. Zumocast is major-awesomeness. You can also stream movies, view images, spreadsheets, pdf's, etc, etc. You also have the option to download those files to your phone.

The market seems to have lost all concept of what I had installed, and I can't seem to find anything to coax it to reinstall my apps so I'm working my way through them, looking at my old phone.

Welcome to Bionica, enjoy your phone. The apps market did the same to me from a X2 to Bionic I messaged them and they reset something and it worked fine then.
