Root Keyboard issues after loading custom ROM CROMI-x

I have unlocked, and loaded the latest version of CROMI-x on my Transformer. I like it but I have come across one problem. I have noticed that most of the keys at the top of my keyboard dock no longer function. They are (wifi, bluetooth, mousepad, any of the brightness settings, browser, settings, and mute). I do not believe that was the case before the upgrade but I am not sure. My questions are as follows:

1. Does anyone know of this as an issue? and if so, is there a solution?
2. To test this further, I would like to load the latest stock ROM onto the machine but before I do, I want to make sure I am doing things correctly so as to not brick the device. Can I simply download the stock ROM from somewhere (Do you know where?) and flash it the same way I did CROMI-x? Or is there something else I need to do first?
3. Is there a something I might of missed during the install of CROMI-x that might have solved this issue?

I also have a completely separate question regarding returning the device as close to factory reset as possible. I understand that once I have unlocked the device it is never going to be able to be locked again. Is there a process that I can go through which will bring it as close as possible to a factory reset as possible? If so, can someone point me to the procedures?

You didn't make a backup in recovery of your previous rom? WHY?

If you did flash back to stock, you need to wipe data. (You always need to wipe data when changing roms, and should have prior to installing Cromi-x.)

Did you wipe data prior to installing Cromi-x? I assume you flashed 5.0.3? I had no issues with 5.0.2. You might try doing a factory reset in recovery and reflashing 5.0.3. Worst case, you could factory reset and flash 5.0.2.

Thanks. Yes I did make a backup. I will recover from that and test it. I don't think I did a factory reset prior to installing CROMi-X. That wasn't on the instructions that I followed. When I do a factory reset, what exactly will that do? I have a folder with the custom ROMs in it and another folder with backups. Will they be deleted? Also, what happens to my installed applications? Do they automatically download after I install the new ROM and turn on wifi? I know these questions sound dumb but I am somewhat new at this stuff.
 
This is how we learn. :D

Factory reset = clear both caches and wipe data.

Running Cromi will clear the caches and might prompt you do wipe data too. Either way you can do it before and ignore it when installing the rom, or both.

Caches (cache and Dalvik cache) are just temp files to make your rom run faster. It's safe to wipe them as they just get re-created at boot time.

Wiping data restores the rom to the way it would be if nothing was installed. Your prefs are lost and Google should start to reinstall your apps. At the very least your apps would still be available in Play Store. If you use a backup program like Titanium Backup, you could use that to restore missing apps (system data is risky).

You have to specifically wipe the sdcard to get rid of files there. Anything on your sdcard will be safe unless you choose to wipe it as well.

Thanks. How would I make it like new with CROMi-X installed, but not linked to my google account?

I have backed up my system and data files using the TWRP program. Would those files be spared during a system reset? Also, it sounds like you are saying that I should have my custom ROM files on the SD card so they will not be wiped. Correct?
 
If you wipe either caches or data or factory reset, your Sdcard partition, and external sdcard will be safe.

To lose your backups you'd have to do an advanced wipe and select the sdcard or ext. sdcard. You can also format your ext. sdcard from Settings... storage. Sorry, doing this from memory and it's different on different devices and rom versions. :D

If you wipe data, that's the equivalent of removing all settings and users.

Factory reset is wiping data, cache and Dalvik cache. Pretty much the same if you do it from Settings... Backup and Reset or TRWP since from settings it just boots into recovery to do it.

You can keep your files where you like. I keep mine on an external 16 gb sdcard (but don't recall why). :D Maybe it had more room. My external card has TRWP backups and Titanium Backups, both of which can be rather large. Each TWRP backup can easily be > 1 gb, more if you don't use compression.
 
I finally got around to restoring my system to before I installed CROMI-X and the keyboard works now. Now I would like to reinstall CROMI-X properly. One thought I have is to remove all the applications I have installed so the upgrade will be clean. When I boot into TWRP I am presented with 3 icons on the screen. One is RCK, then android and the last is Wipe Data. What is the difference between that Wipe Data and the Wipe which is inside of the recovery section (RCK)?

Assuming I should use the Wipe section inside RCK, there are three options within that section. There is the straight Factory Reset, Advanced Wipe, and Format Data. If I want to reset the system so that all of the software is not installed anymore (basically like new without my credentials) which method should I use? After completed, will the tablet boot? If I do that, will I still be able to install the CROMI-X ROM which I have sideloaded in a folder?

I know these are probably stupid questions, I just want to make sure I do things properly.

Wipe System should be it's own option in custom recovery. However it is usually unnecessary to do so because installing a rom usually formats the system by default. If using TWRP, just wipe data, cache, and dalvik and you should be good to go as far as wiping goes.

That is not TWRP. :D

The screen you have is probably best called the bootloader. If you pick RCK and TWRP is installed, it should take you there.

Press the volume down key to select RCK, then press volume up to go there.
